Other than the above mentioned points, I have not run into any missing capability, as you can use any Java library at any time on the server-side, and your application will be running safely in a servlet container.
Upsides compared to native applications: As mentioned, any Java library, any internal API, any authentication method supported by your hosting environment is available to your app, which is not as easy to implement for native mobile applications.
